Solution was to add this to the computer (not the device's) registry. It assume that Office 2007 is installed on the C drive.Step by Step:
1. Kill WMDC.exe if it is running (You can do that using windows task manager-> processes tab)
2. Add the below registry items to the computer's registry.
3. Re launch
Windows Mobile Device Center and connect your device.
4. Check if OneNote Sync comes in Change content settings dialog.
